how do I create a relationship between two objects with the MetaEdit API?

You want to create a binding: see createBinding() in the Workbench API Chapter 9.4.7 Graphs and bindings. This will create a new conceptual binding in that graph, along with its new relationship and new roles, linking those objects. It won't create a representation for any of this in a diagram; you can either choose Graph | Import Graph in the Diagram Editor, or call addNewBindingRepFor() in (one of) the diagrams() of the graph.
